A Concept Based Genomic Data Exploration System

Recent years have seen an enormous growth in the availability of genomic data. With more data being added continuously, the emphasis has been on devising ways to effectively search and analyze this information. Particularly, there is a great interest in understanding the interaction between genes and their functions, in normal (gene functions, processes, and pathways) and disease states (e.g. mammalian phenotype). This thesis explains the development of a tool named the Genomic Data Exploration System (GDES) that employs Formal Concept Analysis (FCA) for knowledge representation and implements algorithms to traverse and query multiple lattices. The GDES also presents an intuitive and powerful graphical user interface. The input datasets used in this work relate the genes with Biological Processes, Molecular Functions and Phenotypes. Since the GDES works with multiple related concept lattices it functions not only as an information retrieval tool but also as a valuable aid in Exploratory Data Analysis.
